I hate wishy-washy answers, but it's true for this one. In S1 he is very much left out. He doesn't do as much field work as the rest, and as seen in Cyberwoman, he's often excluded from any fun the team has together (how much of this is the team simply not noticing him and how much of this is Ianto not WANTING to be noticed, pre-Cyberwoman, I won't think about now). But I think that maybe his relationship with Jack has brought out his more self-confident side, which we had seen hints before of in S1 (his competence during Countrycide, his dry wit, etc.) because in S2 Ianto seems much more self-confident and on the foreground, and participating in actual research and field-work more, and because of him participating more in the actual alien-thing of Torchwood instead of just being the janitor/coffee boy I think he has integrated into the team more.
